Merlin File Formats
Output Files
Description
Data Type File
The data file includes one row per data item in the pedigree file,
indicating the data type (encoded as M - marker, A - affection
status, T - Quantitative Trait and C - Covariate) and providing a
one-word label for each item.
Genetic Map
This file has one line per marker with three columns, indicating
File
chromosome, marker name and position (in centiMorgans).
The data file and map file can include different sets of markers, but
markers that are absent from the map file will be ignored by
MERLIN.
The Genetic Map in the table view is exported. If more than one
genetic map is displayed, the genetic map in the left most column is
exported.
Output
The first 6 columns are pedigree information of Family ID, Sample
Pedigree File
ID, Father ID, Mother ID, Sex, and disease status. The quantitative
traits follow. After the quantitative traits, the GTYPE genotypes
follow.
Disease status is encoded in a single column as
U for unaffecteds,
A for affecteds, and
X for missing phenotypes.
Quantitative traits are encoded as numeric values with X denoting
missing values.
GeneHunter Open Source Software Output Files
The GeneHunter open source software input file formats are described
at http://linkage.rockefeller.edu/soft/linkage/. GeneHunter open
source software requires a pedigree and datafile as inputs. The genetic
map is an optional input file.
