The SW3 switch
clears the FPGA. See the Spartan-6 FPGA Data Sheet: DC and Switching Characteristics

SYSACE_RESET_B Pushbutton SW9 (Active-Low)

When the System ACE CF configuration mode pin is high (enabled by closing DIP switch
S1 switch 4), the System ACE CF controller configures the FPGA from the CompactFlash
card when a card is inserted or the SYSACE RESET button is pressed. See
