[Optional] From the BaseSpace Options screen, select Use BaseSpace™ .

Browse to select your sample sheet file.
The file is sent to Local Run Manager for validation or run creation.

[Optional] Select Disable Local Run Manager Secondary Analysis to bypass Local Run Manager
secondary analysis.

Resolve any errors in your sample sheet.

Optionally run secondary analysis using BaseSpace or BaseSpace Onsite.
If the Local Run Manager or Sample Sheet sequencing modes are selected, you can optionally run secondary
analysis using BaseSpace or BaseSpace Onsite.

From the BaseSpace Options screen, select Use BaseSpace™.
Selecting this option also stores the raw data from this run on the MiSeq.

Select one of the following:
Send all run data to BaseSpace Sequence Hub for remote monitoring and data analysis.
u
Only send run information files to BaseSpace Sequence Hub so runs can be monitored remotely.

Enter your MyIllumina account credentials.

Select Next.
Set Manual Option

From the Home screen, select Sequence.

From the Sequence Mode Selection screen, select Manual.

[Optional] Select Use run monitoring only and enter your MyIllumina credentials.
NOTE
The BaseSpace Sequence Hub Analysis and Storage option is not available in manual mode.

Select Next.

Set the Read Type, Read Length and Custom Primers for all of your cycles.
